Wow. Emerald Empire is a great read.
Ok. I was thinking of making the PCs yokiri of an Imperial Magistrate with the task of rooting out the supernatural. They would all know the supernatural exists but at first the encounters they run into will be things like really inventive bandits or others trying to be supernatural without actually being supernatural. Then I will spring some real supernatural stuff on them
Would it be odd if someone needed garden variety magistrates or yoriki that they would ask the adventurers? Should I instead go with a clan magistrate? Thoughts?

Supernatural threats (or fake supernatural threats) are a good one! Plenty of groups will be interested in them; Jade Magistrates, Phoenix Inquisitors, a passing Kuni Witch-Hunter, even the Kuroiban might get in the characters' way while they are trying to do their duty, which will create a ton of conflict you can exploit. You could even have the bandits in the employ of an actual supernatural threat as a double-bluff!
A Magistrate game gives you the freedom to throw them into anything anywhere in Rokugan, although I'd pick the lands of a Clan none of the characters' belong to, so they can bond a bit as a team. I usually have yoriki as the advance team. They get to go in first and assess the situation, reporting back to their superior as appropriate.

If you look under the Yoriki they act under the magistrate, so if the magistrate says go look into some bandits then they go look. Espically if it's an imperial magistrate. Also in the charter of the Emerald mgistrates it talks about fugitives of law and civil disorder. So it is totally with in their jurisdiction.
Also look at the small section on Jade magistrate on the top of page 155. They would look more into supernatural things than just regular magistrates. So you could be Yoriki under a Jade magistrate which is as high as Emerald magistrate.
Glad you liked Emerald empire. It was quite an eye opener for me too.
