I (finally) picked up the amazingly gorgeous game Transistor and LOVE both the style and feel. I'm thinking that FATE would work well for a game system (either Core or Accelerated).
The basics of the game is that Red, a young singer, was attacked and her voice was stolen by the Process, a collection of white-metal robots(?) who are deconstructing the city and the people within. Aided by the Transistor, a "sword" that may be related to the Process, and programs/abilities that were once the people of the city, Red seeks to bring down those controlling the Process.
I'm thinking that aspects would probably work pretty well to replicate the ways in which programs can be chained together. For game balance each player would have at most two program aspects?
Not sure, but I think it would be an awesome thing to game and would appreciate help figuring out how to hack this all together.

I'm not familiar with the setting, but I'd love to hear more about it so if have a better idea on how to play it in Fate.
Quickly, there are three basic 'dials' that you can use to simulate stories in Fate: Skills, stunts, and aspects.
Aspects are the easiest to use, but you can consider the other two options too. Maybe a new skill added to the character options, or a new stunt can help do what you want.
Anyway, let us know what you're thinking about the setting. Fate can probably do it. :-)

Thinking about it some more, stunts may replicate the use of Functions (what the abilities are called in game) more closely. My reasoning for using aspects was because the functions are based off of the personality of the person they once were. Something to think about and figure out later.
