The idea I had was to have each player with a character sheet for their intelligent item, and for their wielder. In times of stress, make some sort of test, and the player HAS to use the character that wins until the next time there's a test. If I were doing it in Hero I'd use a presence attack sort of thing. In Savage Worlds a Vigor test (maybe), or in d20 the first thought that comes to mind is an opposed Will save.

As the asker of the question I've been thinking of things, and kind of collecting notes in a Google doc. At this point I'm kind of thinking of using something like FATE, I think the aspect system would work really well. And them use JiB's idea of two character sheets.
Thinking that the DM (me in this case) would make all the wielders, and the players would create the magical items they would be playing as. Each would have half as many aspects and skills as normal, the wielder they are given each session acting as the rest of their aspects and skills. In this way the wielder has a direct effect on the player each session and the differences between wielders is obvious.
At the same time I like the idea of which has more control in a situation that several people have suggested. I think I'd run that through role play and then a roll of some kind. The episodic idea with each session being a different era going through the growth of the item is a great idea as well.
I'm thinking an alignment system might work as well to help judge the compatibility of item and wielder so some paring would work better then others.

Isn't there already rules in D20 for this kind of stuff, with ego scores and all of that? Or is it just the earlier versions of D&D?

I know in 1e and 2e intelligent items had ego scores to determine if they could dominate their possessor during conflicts of interest. As to StormBringer and MournBlade - they were brother swords and they themselves had no animosity towards one another . . . the animosity was between Elric and the wielder of MournBlade: Yyrkoon - Elrics treacherous and usurping cousin. Mournblade is later wielded by Dyvim Slorm, Elrics other cousin who fights beside him with MourneBlade during the final battle against chaos . . .

“Hey Carl, what do you want to call this one? Hmm? Oh, forgot your mouth is full. Well, we’re in Boston, perhaps something regional…”
