I freely admit that several of the core ideas for this game have been pilfered.
I'm long overdue to take my turn at running something for our regular gaming group, and I've decided that Dark Heresy could be a nice counterpoint to the L5R game going on the alternate weeks. Because we are all playing characters who are bound by honor in that game, I really want to play up the inter-faction conflicts in the 40K universe.
With that in mind, a combination of brainstorming and raiding other sites has brought me to a campaign plan with three basic phases, each of which could be the whole of the campaign, but allowing for room to escalate the story if needed.
Phase I:
Fairly standard DH stuff, in which the general level of cult activity in a sector is on the rise despite a very effective inquisitor known for his ruthless persecution of heresy overseeing the area. The characters will be servants of a separate inquisitor sent to reinforce the Ordos forces in the area per request.
Subsequent investigations will lead them to the fact that the heretical activity in the area has become more frequent due to a lack of attention being paid by the areas inquisitor. Resources have been reallocated, and practices once in place which effectively kept such uprisings down have been mysteriously stopped.
On top of all this, there appears to be a link between the called activity and a recent rash of assassinations and acts of sabotage antiterrorism in the sector which have led to heavy losses of imperial resources in the area. The characters will have to discover who is pulling the strings behind the cult and whether the area inquisitor has been lost to the ruinous Powers.
Phase II:
The reason behind the change in behavior in the inquisitor is due to two factors. First, he is battling in enemy that he sees as much more dangerous than any mortal cults: a group of Space Marines teetering on the brink of being lost to chaos. In order to combat this formidable foe, he has begun to incorporate tactics and resources unacceptable for those of a puritanical view.
The space Marines, for their own part, are the last remaining members of a Raptors company Who refused a direct order from the inquisitor to exterminate a population which they deemed innocent. Following the refusal their members have been slowly picked off over the past several decades through sabotage and assassinations, along with fake Intel which led to several disasters. The last handful of them are now waging a shadow war against the inquisitor and his allies, who they believe has been corrupt all along.
Assuming the characters wish to take part in the conflict, which they will of course be ordered to, they will have to investigate both sides to uncover the true reasons behind the war and choose which side they will support.

The endgame conflict as the characters assist in taking down one or both of the sides in the conflict, depending on their findings and feelings.
All this is of course very long term, but that's my skeleton, planning with the end in mind.
