So i kinda have an issue, how do you guys go about introducing underwater scenarios, old civilizations being submerged (like an Atlantis situation) how do you deal with breathing, combat and skill challenges... (my party plans on going in and i just want to cover my bases for everything.

I think a lot of those issues you have are pretty easy to solve really. If the creature/player/whatever is a native underwater race who can normally breathe underwater, then they are good for breathing and combat. On top of already being able to breathe water, they are used to the medium and pressure, and get no negatives to attacks. Someone from the surface would need some spell or magic item to be able to breathe underwater. And since they aren't used to the water and pressure then they should get come sort of negative when swinging a weapon, or shooting an arrow, or stuff like that. Again, special magic gear could solve this. So, maybe before they even go underwater, they need to gear up by getting the magic trident they've heard about that lets the wielder breathe and move freely enough to fight underwater. That sort of thing.
