Just finished, liked the talk at the end comparing Vampire to L5R. It's something I've considered for a long time. It has the same problems, too, with the lord or prince being deferred to all the time. One way to avoid this is with the weak or ineffective Prince, as you say, but there has to be a power behind the throne to keep someone like that in power. Usually in large population prince dons this is managed by a strong Primogen council who basically run things and have a face man in the Prince. In the case of the Mote... I'd say the culprit might be Prince Daniel. Put a weak person in charge at the Mote, so that you can replace him easily if you need to, but prop him up enough that Joe Kindred doesn't move in and depose him.

I think a lot of the problem lies in the roots of VtM first edition. In first Ed, it kind of assumed everyone was going to be anarchs, that the System was there to oppress you. So the Prince was just another tool of the oppression.
As the game evolved and assumptions changed, the specter of the Prince, Primogen, Harpies, et al loomed larger over player characters' lives.
The best way, imho, is to have a divided Primogen council and a Prince who spends most of his time handling that. It keeps the upper echelons out of the hair of the PCs because they're busy with each other - unless you really want to get them involved, in which case it's a lot of handy plot hooks waiting to be used.
I think VtM in general has a lot in common with Winter Court L5R.

I've seen the game run many ways and often enough the political intrigue is limited to "Hey Prince, we're in your city doing XYZ even though we think you're a big douche. We promise not to break too many laws" and then go about whatever the campaign was about. The Prince and his council were an always-there seed of information the players could tap into but usually at a price.

This is exactly why I setup LA by Fire the way I did (not comparing to Mote at all, just talking about my game). The Primogen Council actually rules the domain, the Prince is just a "first amongst equals" kinda guy. And there is so much intrigue amongst the Primogen that as long as there's no Masquerade breaches going on, or unacknowledged vampires running around, they really don't care what the neonates and ancilla do. And if players got it in their heads to check in with the Primogen and Prince all the time, the general response would be something along the lines of, "Ah, that's interesting news. What would you like to do about it? I agree, go do that."
